I play games in windowed mode (full screen windowed mode, so i see task bar) small games and mmorpg, but single player games i like to play in full screen.

My opinion is not to stuck with particular method, just support both. And by default run in windowed mode.

Some interesting thoughts... 8) I guess the best decision is the config app on first run.

I prefer they start in windowed mode by default, but I like to play most games in full screen if performance is important (Like Achtung! Panzer, Red Orchestra, T-34 vs. Tiger or certain other simulators).

Otherwise I play in windowed mode.

Although, nothing can beat a configuration dialog on the first run of the game. That's the best solution in my opinion.

Default to Windowed Mode - but fit the entire screen (so you can't tell it's in windowed mode)

A window same size as the whole screen? What's the point of it? Still makes managing other windows behind it a nuisance. I also hate when games (these made by hobbyists usually) are defaulted to 1024x768 in windowed mode. My laptop screen is 1280x800, so it just cuts the top and the bottom (due to the window title bar and the Windows Taskbar) of the window a little and the game looks utterly unprofessional. Of course, in these games there is no option to change the screen size anyway, so usually I delete them pretty quickly -_-

So I believe it's better to start in a windowed mode, preferably a small one (why not 800x600 .. fits most of the screens) OR even before running the game, ask for the player's preferences.
To solve this, just get the desktop size and scale it out to 0.9 for windowed mode for instace. This way the window does have the same ratio and giving the idea off fullscreen withou loosing the pros of windowed mode. For me, a (semi)profesional game, starts as fullscreen whatever the type of game it is. Having a first-run config file app and/or in-game option menu to choose and set.
No  I am no noob, just checking if your not one too

I have some sort of truble going back from fullscreen on Ubuntu.
Screen resolution doesn't get back to my settings.
As for the configuration screen I find this code from 'REDDemon' user being helpfull:
